I don't think the PF call was bad at all. $1.60 to call a ~$6 pot. Though you really should stack someone when your set hits to make the call profitable.
It's obvious you were going up against QQ/AQ/JJ here, so I think you played it just fine.
AK _may_ have been scared off by your flop raise, and you _could_ have kept a flush draw in for slightly less, but all-in-all, I think you played it just fine.
